Background

The Fleming Fund Country Grant to Indonesia is supporting the government in implementing the National Antimicrobial Resistance (AMR) Action Plan. The fund supports strategies to monitor and contain AMR and to monitor antimicrobial consumption and use (AMC/U) and improve antimicrobial stewardship. The Fleming Fund Country Grant Indonesia is being implemented by a consortium led by DAI with partners the Eijkman Institute, Health Security Partners, Liverpool School of Tropical Medicine and Ausvet. The implementation of the Fund adopts a One Health approach supporting activities across the human, terrestrial animal, and aquatic animal sectors. The project seeks to strengthen current surveillance of AMR and AMU/C by working closely with the Ministries of Health, Agriculture and Marine Affairs and Fisheries and provincial counterparts to support capacity development in relation to laboratories and testing, surveillance, and information management. The project will also support and seek to engage private sector interests including healthcare providers and animal production industry stakeholders.

 

The Indonesian Ministry of Health, together with partners DAI and Liverpool School of Tropical Medicine have recently completed a sequencing project of hundreds of extended spectrum beta-lactamase (ESBL) producing Escherichia coli from a diverse sample set spanning all the One Health sectors.

 

Purpose of This Post

DAI Fleming Fund Country Grant to Indonesia is seeking an experienced professional for the short time position of Bioinformatician to support the analyses and interpretation of E. coli genomes sequenced with Grant support.

 

Description of Duties

We are looking to recruit the services of a trained bioinformatician, or microbiologist with bioinformatic expertise, to help us answer key questions about the epidemiology of the strains we have sequenced with respect to local geographic and internationally circulating sequence types and to investigate the antimicrobial resistance genes and their genetic supports within this cohort of bacteria. The data and analysis will form the foundational knowledge to which subsequent national sequencing projects will be compared and will therefore represent an important knowledge resource.

 

Deliverables

  • Brief report on approach and methods following consultations/meetings with counterparts and consortium team.
  • Join progress and discussion meetings with counterparts and Grant team, as required.
  • Draft report presenting bioinformatic analyses and interpretation (10 August).
  • Final report presenting data analyses and interpretation incorporating feedback (22 September).
  • Support the design of the One Health Genomics workshop.
  • Participate in the One Health Genomics workshop and contribute to the resulting brief report.

 

Qualifications and Skills

  • The individual will have extensive expertise in computational biology, bioinformatics, computer science, microbiology, or other relevant subject areas.
  • The individual must have extensive knowledge and experience in bioinformatics techniques related to bacterial genome biology and sequence analysis.
  • Experience in analysis of large ‘omic datasets would be an advantage and previous experience in applying such methods to epidemiology and antimicrobial resistance would be desirable.
  • Post-graduate qualification in molecular biology, genomics, or related field.
  • At least 5 years of experience in bioinformatics, molecular biology, or related field.
  • Excellent written and verbal communication skills in Bahasa Indonesia and in English.

 

Supervision

The Bioinformatician will work closely with Ministry of Health counterparts and consortium partners Liverpool School of Tropical Medicine and under the supervision of Team Lead.

 

Level of Effort/Timeline

Period of performance for this assignment is from July 2022 to December 2022 with up to 45 of LOE (Level of Effort).
